Yes - to a point. Fenris never actually leaves the companions, but he will leave the party briefly before and have a minor meltdown after he sleeps with Hawke.
You can romance Fenris at the top of Act 2 by giving him his gifts and doing his Questioning Beliefs quest before heading outside of the city. Heading out to Sundermount or the Wounded Coast will trigger a slaver attack which you must help Fenris with immediately or lose Friendship points with him. If you are doing a rival romance, then trigger the attack and then tell him he'll have to wait, which will anger him for some good Rivalry points.
After the encounter with Hadriana, Fenris will leave the party and wait in your mansion. When you encounter him there, you have the option for the first romance scene. If Rival/Friendship score is high enough and you do do NOT choose the last flirt option in that conversation, he will leave. Exit and leave the manor yourself, then return and he will be there again and this time directly force the relationship question (slightly different romance scene than before).
At the end of either romance scene, Fenris will back out of the relationship. If you wish to start up with him again in Act 3, choose the flirt/good options in this conversation. At this point, if you want to romance Anders, continue on to doing all his quests and gifts. After the fight with Ser Alrick, talk to Anders in the clinic twice, the first time to give him the papers and flirt, and the second time to flirt and get smooched, which triggers a romance scene at Hawke's mansion later. In that scene, when Anders asks about Fenris, you will have an option to say he left you and it's over. You can continue and fully romance Anders at this point.
Once you sleep with Anders, Merrill or Isabela after bedding Fenris, Fenris will not continue the romance in Act 3. If you didn't break up with him after the romance scene in Act 2, and you slept with no one else, Fenris can still be romanced completely in Act 3 and you will get the Romance achievement.
